I was trying to set up TwilightMenu on my EZ-Flash Parallel and inside the "Flashcart Loader" folder there is no folder for the Parallel nor is it mentioned in the readme so I'm unsure how to set it up. Even if the answer is to use the EZ-Flash official firmware for the Parallel it would be great if it was written in the readme so I'd know what to do.

There is no flashcart loader for EZ-Flash Parallel. For safety reasons I'm not even going to try making one, because the original kernel has glaring bugs that brick the cart.
The official installation guide points out that not all flashcards support running games using the flashcard kernel; if we had to mention every single cartridge that doesn't support running games that way, I'd have to add another 30+ different carts and that doesn't really seem like a great use of anyone's time.
Thanks, my bad it was my first time setting up TwilightMenu so I didn't know what I was doing.
I did set it up though and put my roms folder with about 350 games in it and noticed that it only shows the first 50 or so games. I could probably fix it by making multiple folders but I also noticed it is incredibly slow compared to the official Parallel menu so I ended up just using that and putting the emulators on my 3ds and internal sd card. Not sure if you want to look into the games list just ending after 50 games or not as I don't think many Parallel users will want to use TwilightMenu on it.
