Variables getting overwritten randomly in variables.ps1

Description of Issue

Sometimes custom variables are being overwritten randomly.
Most of the time this happens during a restart of the service, or when adding a new variable (either through files or through UI)

I have some variables that are environment specific

The instance i'm using has git sync enabled, two way, manual altough it seems the file gets overwritten anyway by the system i think. The correct file is in git, but doesn't get pulled anymore

It also happens in the latest version 5.1.0
