@ValentinaHutter I see that you are using the resample_spatial implementation. Did you check if with this implementation the results are always aligned as well and they can be merged using merge_cubes? That's the most useful functionality of resample_cube_spatial, which should also be automatically used when two cubes are not aligned and fed into merge_cubes.
